One obvious byproduct of speed is heat/friction. Maybe the faster he runs or moves, or the more time he spends doing it, the more heat accumulates in his body? It'd be like digging ditches under a 110-F blazing sun. Eventually you are just burning up, get dizzy, sick to your stomach, one step short of a heat stroke. Another one you might consider is a pychological time effect, like after he spends 2 minutes moving fast, doing what everybody else would take 10 minutes to do, his brain is (10-2=) 8 minutes behind, and he's disoriented, jetlagged or "flash-lagged," until he adjusts and steadies out. Or maybe his brain is moving at superspeed ALL the time, and he is constantly anticipating, thinking at a mile a minute, jazzed and wired like no tomorrow, you know like after a dozen Red Bulls at a rave. He could be half delusional from sleep-deprivation, have relationship problems because he never lets anybody finish their sentences, always in poor health, etc. Those are three ideas directly related to superspeed. Of course, your superweakness does not have to relate directly to your superstrength. It could be anything at all. Maybe he has AIDS or he's blind or suffers from severe prosopagnosia.
